My ACS skill-assessment happened back in Nov 2017. In the skill letter all of my relevant experience are in the current company, ABC, with the location mentioned as India. However, I have travelled to Hong Kong (onsite) from ABC multiple times - some of those trips were for short-term (3 months or less) and some longer term (1-2 years or more). The reference letters and RPL submitted at the time of ACS assessment do talk about Hong Kong assignments and the clients and projects I worked for.

Now, I lodged my 190 visa application with DHA on 21st June 2019. The reference letter on Company Letter head submitted (in ImmiAccount) contains the long-term deputation periods to Hong Kong along with India employment. It also states that my base location is India. As part of employment evidence documentation, I did submit all possible employment docs including payslips (all months and all years), tax statements, employer tax return on behalf of employee, bank statements for both India and Hong Kong. I also uploaded all the deputation letters for Hong Kong (for both short-term and long-term deputation periods). And of course the points I claimed from my employment are totally in sync with ACS skill met date.

My question is when the Case Officer sees that my ACS skill letter has location mentioned as India against Company ABC, could there by any issues? Can he ask for an ACS reassessment? I am afraid that it will just delay the process further.

Only time will tell, there is no point of speculating. But if you ask anyway, I think that won't be an issue.
